I'm emailing the sysadmins now. What version of java do these apps require?

I think the problem I’m seeing is that something changed in java deployment on Lonestar. This seems to be affecting Trinity and Interproscan. Java is missing from the environment of Lonestar currently, during execution of the wrapper scripts, with the modules configured as they are, e.g. for Trinity:
module purge
module load TACC
module load iRODS
module load bowtie/1.0.0
module load perl
module load samtools
I assume that java used to be part of the environment with the TACC module, but apparently it isn’t now. I ran a test to confirm this. This may be breaking some other api apps, also.
